I am trying to play Minecraft and it is not working. Every time the Java(TM) Platform SE Binary not working message pops up. I don't really know what to do at this point.

No, Java will not delete projects or data or anything that is it's 3rd party. The updater simply replaces files. This means that you can update Java and your information will be safe without worrying that it might get deleted.
If the CD doesn't detect Java or Flash installation, make sure to run it as Administrator. This way it will have access to system's resources and applications and it will properly detect it. To do this, go to My Computer and right click the drive with MyCD English and select Explore. Locate the startup application and follow the above instructions.
